Citiraj:
There are two approaches to this: You can figure out how the attacker gained access to the funds, or you can try to figure out where the funds went.
Even though all transactions are recorded, tracing transactions can be really tough. You can use Maltego to explore Bitcoin transactions, and there are also some commercial (probably costly) services like
https://www.chainalysis.com/ and
https://www.blockseer.com/ available to help you make sense of where the transactions are going. Tracking the stolen funds from MtGox (another Bitcoin exchange) is an interesting case study.
The other option is using traditional IR/forensics methods to look for artifacts left behind when accessing the compromised account. A writeup on the a major theft from Bitstamp (a Bitcoin exchange) was leaked online and provides insight into how storing Bitcoin safely is hard.
